I'm installing new weatherstripping to the trunk of my 73.  

1.  Adhesive is not needed for trunk???

2.  Does the flap on the strip lay on top (right side of first pic) or go down in the groove (left side of first pic).  Trunk wouldn't close with the flap on top but did with flap in groove.

the flap I'm talking about is shown on left side of second picture.  It's Daniel Carpenter brand.

I used an adhesive when installing my trunk weatherstripping -- done in the 80s.

 
I had the same problem.  Used weatherstrip adhesive like used on the door seals.  Cannot get trunk lid to close with a seal installed.

Use 3M black weather strip adhesive in the bottom of the channel, flap should sit on top of the surrounding sheetmetal, not in the channel. Start at the top center and work the strip around on one side, trim at the latch center, then do the other side and trim at the center. Take care not to stretch the material, or it'll leave a huge gap in the middle. Don't glue the ends together, any water that sneaks in needs a place to drain, and you'll also create a balloon.

Let it dry for a day or two before attempting to close the trunk lid. Lube the strip up with silicone grease to ease closing of the lid. Once you manage to get it closed, leave it closed for a week to allow the rubber to take a set. Heat helps.....

 
If you can find an NOS strip, life will be easier, as the repop stuff is stiffer and thicker. It's fine once it takes a set, but takes time to get there.IIRC, the one I used was from Daniel Carpenter, which pretty much every Mustang parts house carries. I have to replace mine as well, since a section ripped after 12 years.

 
I think Carpenter does a great job on the rubber parts. Have used them for 1950 Ford, and my 73 vert seals on the A pillar. Fit perfect no issues there.

I believe he does put the air vent holes in also. If yours does not have the air vent holes like the original it will make it more difficult to close the lid. Try heating up a nail and melt small holes like the original had.
