Well I am about ready to put it back in. Are there any instructions on how to do it right and make sure it does not leak? Thanks

First off you want to use a sealant between the rubber gasket and the window itself. I use this 3M stuff - http://api.viglink.com/api/click?format=go&drKey=127&loc=http%3A%2F%2Fwww.moddedmustangs.com%2Fforums%2Fclassic-mustangs%2F228238-rear-window-seal-leak.html&v=1&libid=1317000226370&out=http%3A%2F%2Fwww.summitracing.com%2Fparts%2FTRM-8509&ref=http%3A%2F%2Fwww.moddedmustangs.com%2Fforums%2Fsearch.php%3Fsearchid%3D3414085%26photoplog_searchinfo%3D1&title=Rear%20window%20seal%20leak&txt=Link%20to%20Summit%20racing&jsonp=vglnk_jsonp_13170002319611

Then you need to get the window and rubber in together. I wrap a piece of rope inside the rubber all the way around. Then, start in a corner and get the corner of the rubber around the metal. As you pull the rope out of the rubber it should pull the rubber around the metal. I didn't take any pictures when I did mine, otherwise I'd post them.

Oh, almost forgot - after you get the window in you need to put some sealant between the rubber and metal.

The same stuff. Inside the gasket and outside the gasket. Just make sure you don't use too much between the window and gasket. You don't want to see it all over the window.

Fordication, Homelessmexican is so right. If you did not install headliner yet, the windshield should be out of the car also. The headliner also fits up under it. They are fun to put in, right.
