OK I see what you mean. They are not like that. They fit well and are very nice quality. I had to dimple one tube with a hammer because it was very close to the box. This may be because I was not using factory motor mounts. IIRC they were around $500 plus shipping uncoated but that was 10 years ago.
I have FPA headers. They are a mid-length header that fit pretty well. The driver's side required a little clearancing around the steering box. Not sure what you mean by going under the cross member.
You aren't going to hurt anything with low speed air bleed changes. You are looking to determine if the issue is the result of a lean condition. The easiest thing to change to help you do that are the air bleeds. If that change seems to help you know you are on the right track and that up sizing...
With a stock cam I doubt it is cam surge. I think more likely it is lean in that area of operation (which is usually the t-slot) and/or you are experiencing some detonation because the high compression ratio with the stock cam is going to require something higher octane that pump gas premium...
