Anyone know the purpose of this hole on the door pillar? There’s one on each side. I suspect the hole on the passenger’s side is for the antenna. Drivers side?

Correct, the passenger side is the antenna cable port. The driver side on my Mach has this factory installed rubber plug.

My car had rubber plugs in both sides in those holes and there is a smaller hole that the antenna cable went through. The grommet on the cable is the same size as the smaller hole facing forward.
My car had a third much smaller hole that had nothing in it when I bought it. I am not sure what that is for, I think it might be something the PO just drilled for some reason.

I wonder if it was an indexing hole for the welding jigs on the line? They look reason I as asking, in part, is because, while it’s difficult to see in the pic, the hole on the drivers side looks like it was deformed by something; it’s no longer round. I’ve got the rubber plug set from NPD on my list, so hopefully both holes will be plugged in the future.

I got the same rubber plug set and it did have the correct plugs for those two holes in it.
 
Isn't it the case that these holes are the cable feed-throughs for loudspeakers and electric windows, which are then sealed with a rubber plug if the car was not equipped with one?
When one of our cars had power windows or speakers from the factory there is an extra, larger hole drilled in the pillar. The rubber conduit that the wires for these accessories go through fits in that hole. If the car was not equipped with either option, the hole is not drilled but there is a small dimple in the metal, on the pillar and the door, showing where the holes should be drilled. My car did not have PW or speakers originally and I wanted to add speakers, so I a bought the conduits and drilled the holes in the pillars and doors for them. I don't have a really good before pic, but the last pic shows the dimple before I drilled out the pillar I circled it in blue.
