Working on the rear power window motor, when I started taking things apart I saw the bit in the picture below. I'm assuming this is to help guide the window into the proper position when going up. Am I correct, and should it have some kind of felt or something to keep it from marking up the glass?

Your interior quarter panel should have the felt strip attached along the top edge and that should fit over the metal guide in your pic. Your quarter window glass then is protected from being scratched.
 
Rio1856 is correct. The bracket is there to support the top lip of the rear quarter panel which clips over the top of it. The window felts are attached to your quarter panel and press against the window glass
