I had some pretty funky old gas in my car and I siphoned out the tank, but I am worried that there still might be some cruddy gas in the lines. I was thinking that if I put some fresh gas in and hit the key, then collect the gas at the intake that this would clean out my fuel line? Is this the way one would normally go about this? Will this effectively clean out my fuel system?

Disconnect it from fuel pump and wrap a rag around the end. Then at the tank end spray some carb cleaner or brake cleaner through the line. That should clear it out. If you have a compressor you can then blow the line out with compressed air.

Is it a pain in the ass to remove the fuel line from the tank? I'm at work right now so I cant crawl under my car and check :)
